However, a spokesperson for the 29-year-old actress has dismissed the claim, insisting that there is no truth to the allegations.
Holmes, now married to Cruise, dated Klein for five years and split from the actor in March 2005.
Weeks after their separation, the 'Batman Begins' star began dating Cruise and the couple welcomed baby daughter Suri in April 2006, before marrying in Rome, Italy in November that year.
However, Klein's friend recently claimed to the National Enquirer that Suri wasn't Holmes' first child, indicating that the actress had undergone an abortion.
Klein, who starred in the American Pie movies, is believed to have told his friend that he got Holmes pregnant.
"Shortly after his (Klein's) relationship with Katie ended, Chris and I had a heart-to-heart," News. com.au quoted the friend, as telling the publication.
"We were having dinner at Cafeteria, a restaurant in New York's Chelsea district, when Chris blurted out: 'Dude, you know I got Katie preggers.'
